Protein: POMP (ENSP00000370222) This Project
This wiki page is part of a project for an introductory biology lab course (BIOL142) at Emory University. Students were assigned human proteins and were required to research its characteristics and homology in other organisms, namely the whale shark.
Background Information
POMP stands for "PrOteasome Maturation Protein" and is a protein 141 amino acids long found in humans. It is necessary for the development of proteasomes. Specifically, it "[m]ediates the association of 20S preproteasome with the endoplasmic reticulum." (Fricke et al., 2007). It is found in the cytosol of the cytoplasm, as well as the nucleus and microsome membrane. It is degraded after proteasomes are mature.
"The proteasome is a multisubunit enzyme complex that plays a central role in the regulation of proteins that control cell-cycle progression and apoptosis" (Adams, 2003). Basically, without the presence of functional POMPs, other proteins involved in the cell cycle would not function properly. POMP has subsequently become a protein of increasing interest within the field of cancer microbiology.
The gene that codes for POMP (the POMP gene) is located on chromosome 13 (open reading frame 12) in humans. (GeneCards, 2015)
Methods
Whale Shark Predicted Orthologs The human POMP sequence (ENSP00000370222) was entered as a query in a BLASTp search (http://blast.ncbi.nlm.nih.gov/Blast.cgi) against the Predicted Whale Shark Protein database from whaleshark.georgiaaquarium.org. The top predicted protein hits' full predicted sequences were used as queries against the NCBI human protein database. The whale shark database was then searched using the elephant shark (closest ortholog) predicted POMP sequence as a query.
Predicted Orthologs POMP predicted orthologs were identified in other species using the NCBI Blast server. Protein BLASTs were performed against databases for the mouse, zebrafish, yeast, and elephant shark genomes. The POMP protein was used as the query sequence for these searches.
Phylogenetic Tree The highest matching ortholog with the lowest E-Value for each species listed above, as well as the closest matches for the whale shark blast hits, were used to make a phylogenetic tree and a multiple sequence alignment among the species. Clustalw was used to create both the sequence alignment and tree (www.genome.jp/tools/clustalw/).
Searching for POMP in the whale shark The human POMP protein sequence was used as a query against the whale shark predicted protein database. Only two hits were found, and they are shown below. The lowest e-value was 6e-5 and the highest percent identity was only 33.33%.

It was concluded that there was not enough evidence of a whaleshark ortholog based on the e-values and %identity. Therefore, a bootstrapping technique was used. The human POMP protein was BLASTed against the zebrafish proteome, producing one relatively convincing ortholog among 14 total hits, shown below.

This protein had an e-value of 1e-45, which was significantly lower than the other hits which had e-values ending in the e-4 and e-5 range. This protein was sequenced using Galaxy's FASTA sequence extract tool and blasted against the whale shark genome, producing these results.

Based on this bootstrapping technique, it can be concluded that g28889.t1 protein found in whale sharks can be orthologous to human POMP.

Based on the boostrapping technique outlined above and the direct BLAST searches, there were three possible whale shark orthologs to human POMP:

Phylogeny
Figure 2.This is a phylogenetic tree (nonproportional branch lengths) made mostly with best-hit orthologs from other organisms to the human POMP sequence. Hit 1 and Hit 2 show the only two hits found when BLASTing the human POMP sequence against the whaleshark genome. "Human match on Zebrafish proteome" shows the phylogeny of a zebrafish ortholog to the human POMP sequence. This was done by BLASTing the human POMP sequence against the zebrafish proteome (as opposed to genome). "Possible whaleshark ortholog" shows the relative phylogeny of the best-hit protein sequence on the whaleshark genome when the zebrafish ortholog was blasted against it. This is a bootstrapping technique done through the zebrafish genome.

Conclusions
Bootstrapping through the zebrafish proteome resulted in a protein that was phylogenetically further from human POMP than the first hit from the direct BLAST search. Therefore, it was concluded that g26661.t1 is the closest whale shark ortholog to the human POMP gene. However, given the unpromising e-values, it is not believed that it is a very closely-related ortholog. Like this project on Facebook (below the page title)!

Bootstrapping through the zebrafish proteome resulted in a protein that was phylogenetically further from human POMP than the first hit from the direct BLAST search. Therefore, it was concluded that g26661.t1 is the closest whale shark ortholog to the human POMP gene.
